The College of Chemistry at the University of California, Berkeley seeks applications for a Specialist I, Specialist II, or Specialist III in the area of computational biology at 100% full time with an expected start date of July 1, 2020.

About the UC Berkeley, College of Chemistry - Molecular Graphics and Computation Facility:

The MGCF is a research resource in computational chemistry and scientific visualization for over 50 research groups in the College of Chemistry and the wider campus community. We provide high-performance computing resources for research and educational uses in chemistry and related disciplines. The facility was founded in 1990 with NIH funding and has since been supported through NIH, NSF and generous corporate sponsorship.

Position Description:

This job is project-focused and requires application of computational biology and molecular modeling techniques including adoption of modern statistical approaches such as Machine Learning as applied to protein - ligand binding and activity. The candidate will independently develop and implement simulation protocols and workflows for protein - ligand binding and activity, exploring the details of atomic level interactions and their impact/significance on protein stability, and identifying actives vs inactives, and mode of action. This will include using a wide range of docking protocols, molecular dynamics simulation, Free energy simulation, stability analysis. The candidate will curate large molecular and biological activity datasets for use in high throughput screening and machine learning; and perform, develop and interpret statistical analyses of large datasets and machine learning protocols. The candidate will create informative representations of molecular interactions, chemical similarity, or other phenomena. The candidate will take the lead in authoring and submitting papers, and giving presentations on this research.

Basic Qualifications:
Masters degree or enrolled in masters degree program at the time of application. Basic Qualifications must be met by the time of application.

Additional Qualifications:
Masters or equivalent international degree by the start of the appointment. Additional Qualifications must be met by the start date of the job.

Preferred Qualifications:
PhD or equivalent degree in computational biology, bioinformatics, computational chemistry, biochemistry, biophysics or closely related fields.

The ideal candidate is expected to have a strong publication record in biomolecular modeling and computational biophysics/chemistry.
Demonstrated experience in computational chemistry and biology, along with a strong foundation in physical organic chemistry and structural biology.

Experience in high performance computing environment including massively parallel simulations on cpu/gpu with expertise in packages including Amber, Gromacs, Desmond, NAMD, Gaussian, Maestro, Prime, Glide, KNIME is desired.
Experience in Linux, queuing systems and scripting languages (e.g. Shell, Python, Perl) is desired.
Expertise in Python based tools for machine learning, data analysis and plotting is desired.
Experience with chemical fingerprinting, visualization and plotting software is desired.
Expertise in high throughput screening of chemical databases against hormone receptors in search of a model of structure vs toxicity.
Experience in collaboration with a dynamic multi-disciplinary team of laboratory and public health researchers in industrial, nonprofit, government, and academic laboratories is desired.
Experience with endocrine receptors is desired.
Excellent interpersonal, verbal, and written communication skills

The salary range for this full-time (100%) position is $75,900 - 93,200 per year plus benefits.
